It was gathered that Ekeji tendered in his resignation letter on Monday, after spending eight years in the administrative role of Nigeria's highest sports organ.
It follows a Presidential directive, as he had attained the maximum age for civil servants.
Mustapha Mohammed, a Director of Finance and Administration at the Commission has taken over the vacant role temporarily.
